1. The user may change the config file to change settings within the program as desired.
2. The rank command allows the user to find various metrics of the genes and order them by a weighted score.
3. The tune command allows the user to give a desired distribution of interest for the program to try to reproduce.
4. The design command allows the user, once they have chosen their weights, to find suggested insertions around genes.
